As long as they are also playing Codex: Space Marines Right. I've basically got it nailed down to "global effects" affecting things specific to the codex that the effect is from. Fateweaver isn't going to allow re-rolled saves if his partner is running Orks. So I think I've got it all ironed out with that. I'll answer any more questions as they arrive. But the general rule of thumb is going to have global affects tied to the codex.

For what it's worth, I would think it fair too say rules from your list effect your units, not your teamates, otherwise you start too imbalance it, people playing two eldar lists tossing buffs onto eachother may seem semi harmless, but having two waag Orc lists, etc gets a little offputting

I don't know about the Eldar powers but I'm pretty sure the dual waaaagh thing wouldn't be a problem rules wise As the players are sharing a force org they are essentially one army. Therefore there is only one waaagh per army. I would argue that this "same army" thing would prevent a team from taking two of the same special character. Also, for Gork's sake, do you really think one mob of orks is going to watch another mob of Orks WAAAAAAAAAAAAAAAAAAAAAAAGHH and then look at each other and say "Oh, let doze boyz waaagh, we'ze gonna Waaagh later!" I think the distinction is this: the players function as one army and do not treat each others models as hostile (can get within 1", can rally within 6", etc.) but any rules within the codex that state "friendly models are affected" (aka, the Kustom Force Field) would be replaced by "(army x) models are affected"

That would be fine by me, just recalling an arguement from another team event where two Orc players got too waag twice, and both thier armies were effected by both of them

If you are refering to Chuck and I, the only area of contention and argument was having to do with the Kustom Force Field. GC did rule in a way that greatly benefited us. They ruled that my KFF worked on Chuck's Orks. I can't recall taking advantage of Chuck's Waaagh or arguing about it.
I think keeping armies and their effects separate is the way to go. I am a big fan of simplicity and clarity.

did we waagh twice in the same game? i honestly cant remember. the KFF rules explicitly apply to orks i believe, but i havent looked at them now in over 6 months so could say anything at this point.
But usually yes, your specials should only apply to your army, or to codex armies. I also would love to see a random pairing tourney because it removes the minmaxing you see in most team tournies which frankly im growing more and more contemptous off. Some how you should be encouraged to make a good against all comers list, and win based upon how well you play, and not because your list design is broken enough to give you a major advantage in your games.
Which unfortunatly happens far to often in GW games. And no it doesnt take brilliance to take an OP army list.

It happens in all customizable games (both of the card and miniature varieties) and it's certainly not unique to team tournies.
Broken may crush balanced in one game, but over the course of a tourney (so long as the mix of armies and missions is diverse), balanced usually comes out on top.

Correct, there will be no painting requirement, a number of our own guys have been too busy with schoolwork too. Haven't even had the chance yet to give my necrons the stickers they earned months ago
